Transbay Transit Center Rail Design Inadequate for Future Capacity?

I’ve been on a work and then vacation trip to Las Vegas, so I’m a bit behind on my news reading. The one article that sticks out tonight is one in the Chronicle that discusses questions from Caltrain and the California High Speed Rail Authority about the adequacy of the Transbay Transit Center’s design to meet projected capacity in 2030.

The idea of tunneling under Main Street in order to provide a loop for the trains (rather than a terminus with one way in and out, similar to the King/4th Caltrain terminus) is on the drawing board, but I don’t know that this ruckus has anything to do with looping the train track under Main Street.
